Corners and junctions are not joined up properly. This makes it difficult to predict what will happen when you try to apply fillets or chamfers and in some cases it's just not possible. Try to create a more accurate solid in the first place (see attached).

Can't trim a surface in AutoCAD - break the surface down smaller elements.
